Software to detect differences in directories

Does anyone know if there is any software that you know of that will compare files in one directory to another? (i.e to check for any missing files after a copy from one place to another)

A common problem I face is when copying the files to a destination drive it skips a lot files due to Filename length limitations and I’m forced to skip them.

I can also recommend FastCopy. It handles files with long file names.
